My LI3 is not functioning the only thing the battery gets charged when the motor is running it's reached a 100% I'm concerned since the system is not functioning will the batteries be overcharged and if so what can I do?

If your Li3 is the Lithionics battery, then over charging is not an issue. They have a Battery Management System (BMS) that will prevent it. If you are not getting a chargers off solar or shore power, then further investigation is needed.
